What it's for
You can use special seeds in the greenhouse to breed exotic fruits, which you can then load onto Captain Barnacle's ship when he docks in the harbor and asks for them.
I make special pineapple seeds in the Farm laboratory and grow exotic pineapples from them in the Greenhouse for Captain Barnacle. They unlock from farmer level 30, grow on the Main farm, the Gourmet farm and the Flower farm, and like the other exotic seeds they can't be bought in the Shop. The base value of 6250 Gold and a recipe calling for 42 catalysts show that this is already a noticeably more expensive raw material than the lime or grapefruit seeds. In practice I mainly produce them when Captain Barnacle happens to be asking for pineapples.
How to get it
In the laboratory I turn 42 Ordinary catalysts and 1 Pineapple into 1 unit of seeds in 7 minutes, and that holds at any building level from 8 to 21 with no change to the ratio. Given the high catalyst consumption, before producing I always check that I have enough left for the everyday recipes I need in the laboratory often. Buying in the Shop isn't possible, so it's purely a matter of stock.
What to do with it
I bring the exotic pineapples grown in the Greenhouse to Captain Barnacle's ship as soon as it docks in the Harbor and asks for them.
